As it stands in https://github.com/NatLibFi/Skosmos/wiki/Configuration,
skosmos:showDeprecated affects how alphabetical listing, hierarchical tree and full-text search results are displayed in case of deprecated concepts. We have a table of contents for several aspects, so it seems natural to have this for properties too, but we don't.
